History
The Ark of the Covenant is thought to be one of the missing weapons of Heaven. The Ark was said to have held the original stone tablets which carried the Ten Commandments on Earth.

6.10 Caged Heat
Sam lures Castiel to him by falsely claiming to have located the Ark, by using the premise of Raiders of the Lost Ark.
Sam: Cas, we found something. It's this gold box. Apparently Nazis were after it back in the day. Someone tried to open it and their face melted off. I think its the - ready for this - the Ark of the Convenant.
Castiel arrives and demands the location of the box, so though the Ark has not appeared in the series, its existence is implied.
11.14 The Vessel
When Delphine Seydoux shows Dean the "Hand of God" -- what looks to be a simple piece of wood with small glints of gold -- he is unimpressed. She agrees, it doesn't look like much, but tells Dean that it must have been more impressive in its complete form, when it was the Ark of the Covenant. It implies that the Hand of God is a fragment of the Ark, which, according to the Old Testament, is made of wood colored with gold.
In order to deal with the Nazi incursion above the USS Bluefin, Delphine takes the Hand of God into her hand and becomes imbued with its power, becoming bathed in a blinding white light that destroys any trace of the USS Bluefin as well as blasting a hole in the German destroyer above them and burning everything and everyone on it before sinking.
Ark of the Covenant in Lore
The Ark of the Covenant was crafted following the Exodus of the Hebrews out of Egypt under the leadership of Moses. Its primary purpose was to hold, among other Biblical artifacts, the stone tablets containing the Ten Commandments that Moses brought down from Mount Sinai. It was described as a golden chest measuring 2.5 cubits in length, 1.5 cubits in breadth, and 1.5 cubits in height. It is said to have been plated entirely with gold, with a crown or molding of gold to be put around it. Four rings of gold are said to be put into its four feet, with two on each side, and through these rings staves of shittim-wood overlaid with gold for carrying the Ark are to be inserted, and these are not to be removed. A golden cover, adorned with two golden cherubim, is said to be placed above the Ark.
In one story of the Ark, it is said that the Israelites conquered the city of Jericho by marching around the city's high walls carrying the Ark before them for seven days by seven priests sounding seven trumpets of rams' horns. At the end of these seven days, the walls of the city collapsed, allowing the Israelites to take the city with ease.
