God reappears after Castiel prays to Him using Joshua's Amulet to help the Winchesters rein in Jack Kline after His grandson burned off his soul to use Enochian magic and destroy the Apocalypse World version of Michael to save his family along with the rest of the multiverse, leaving him unable to control his destructive powers. He wanted His grandson dead because He was scared of what Jack would grow to become, powerful enough to take control of the story away from Him. When He fails to get Dean to kill Jack, Chuck reveals His true colors to Castiel and the Winchesters by smiting His grandson with a snap of His fingers. In an act of defiance for His troubles, God gets shot in the left shoulder by Sam with the Equalizer, diminishing His strength while connecting Him to Sam and temporarily trapping Him in the Prime universe as a result. In retaliation, God unleashes all of the souls of Hell upon the world, proclaiming "Welcome to The End."
Despite Rowena, Castiel, and the Winchesters managing to seal Hell again at the cost of the former's life, God was undeterred and began plotting their demise, intending to make one brother kill the other. God resurrected Lilith as an emissary, having her destroy the Equalizer for Him and retrieving Michael, who was released from the Cage within Adam's vessel, until the archangel killed her again. Since He was unable to monitor the Winchesters in His weakened state, God manipulated Sam to resurrect Eileen Leahy so He could keep an eye on the Winchesters through her eyes. When they seek the help of Michael, who was disturbed by their revelations and the alternate version of himself, God lured Sam into a trap where He revealed the dystopian future where Sam and Dean succeeded in trapping Him. Believing God, Sam loses hope in the plan and foils the attempt to trap Him, enabling God to heal their wounds and leave the Earth to prepare for the end.
God began wiping out every other universe He created, eventually returning to the Prime universe to complete his story. He intends to fuse with Amara once more to reboot everything, and when Amara traps Chuck in the belief Sam and Dean will trap him, He reveals Sam and Dean's betrayal to her, persuading her to getting absorbed and making the Light and the Darkness into a single balanced entity once again. He knew about what Billie, Adam, and Serafina had planned with Jack after reviving him, making the young nephilim into a cosmic bomb designed to annihilate God and the Darkness, and planned to incorporate their scheme as part of his real ending, but when the Winchesters refused to follow His script once more, He washed His hands of them and the planet before departing. As revenge for their defiance, God would rapture everyone they know before wiping out every trace of life throughout Earth, leaving only Sam, Dean and Jack to suffer alone on an empty planet as a consequence of their constant defiance, save Michael who avoided using his powers to keep himself hidden. However, Billie briefly sent Jack to the Empty for the Cosmic Entity to absorb the resulting explosion when her plan failed, and as a result of his transformation, Jack became capable of absorbing pulses of energy expelled by divine entities wherever he went. Eventually, Jack uses his newfound special ability to strip his grandfather of His powers, becoming the new God and existing in harmony with Amara. Jack departs with the Winchesters, leaving a mortal and powerless Chuck to live out a human life and die unmourned and forgotten by all.
